The Minstermen opened up a clear two-goal advantage through strikes from Adam Richmond and Miguel De Vicente before their lively opponents replied either side of the break courtesy of Adam Byron and Joe Hunter.
However, England international Robbie Bettson's eighth goal of the campaign had them back in front inside the final ten minutes and De Vicente soon added his second - but only after York goalkeeper Philip Codd dramatically saved a penalty.
The visitors were noticeably lacking skipper Daniel Pedras and fellow goalscoring regular Fabio Almeida, but stand-in captain De Vicente went close with an early free-kick after Codd had already come to the rescue.
York City Futsal returned to the top of the table with a fifth straight victoryCurrent title-holders City again threatened with Joao Costa almost converting De Vicente's delivery while Codd was soon forced into another fine stop.
But the visitors moved in front courtesy of Richmond's first goal of the campaign after an indirect free-kick, although Codd was once more blocking well before De Vicente blasted into the bottom corner to extend their lead.
England Under-19 international Dylan McAvoy was then denied a third by the home keeper, but it was the hosts actually reducing the deficit when a short free-kick was played just before the interval.
And Durham then drew level straight after the restart from a cross delivered towards the far post, while Codd immediately prevented further damage by saving low and his opposite number kept out both De Vicente and Robbie Bettson.
Seeking a fifth straight victory York continued to press forward, and goalscorer Richmond was only thwarted by a goal-line clearance before Robbie Bettson collected possession inside the area and calmly lifted over the keep to restore their lead.
However, Durham still had a great opportunity to level following a foul inside the box, only for Codd to save the resultant spot-kick and McAvoy clear to safety.
That appeared all the more important when the visitors went up the other end for De Vicente to add his second of the contest direct from a free-kick in the corner, particularly as the covering McAvoy blocked a late reply on the line.
