The tragedy happened in the town of San Rafael Cordero, in the state of Tachira.
Police said Timoleon Castillo, 42, was assaulted by an unknown attacker on Saturday during the game after he allegedly refused to accept the substitution of a player.
As a goal was being celebrated the assailant stormed the pitch and shot the official three times, El Nacional said.
Castillo was taken to the General Hospital of Tariba, near San Cristobal, where he was pronounced dead.
Jesus Saavedra, the region’s sports director, condemned the violence.
"It is reprehensible. He was a man simply working for the enjoyment of healthy competition in society," Saavedra said.
Meanwhile, the attacker is yet to be identified after fleeing the pitch in the confusion.
